If the West area of your bagua is missing then the effects (positive or negative) of the stars in this area won't affect you. If you squared off your home to complete the bagua the effects will still be minimal (if you even feel them at all) because the area lies outside of your home. You can still activate the West by placing a color, shape or object that represents the West in your living room.
